It can mean one of two things. Your alma mater is either the school (usually college) you graduated from, or, in this case, it's the school song. High schools (and I suppose colleges too, really) have a fight song, which is really peppy, and an alma mater, which is usually a slower song that honors the school, and in my experience, almost as impossible to sing as the National Anthem. :-)

My college alma mater started out something like "To Denison, my Denison, fair college on the hill" and ended up with "the name that sets our souls on fire and makes our hearts swell." Ick. Ultra sappy, and in an impossibly high key.
